Interesting it works ok for me . re Installed over my lunch hour today. Daz also experienced a problem though.
(Just got my X5000 about 2 weeks ago but tested ok first on my Sam460ex).
Are you using one of my kernels or not ? .
Can you list all the components of your machine.
I dont have a DVD drive connected .
only one Hard drive and only use the on board SATA . no other SATA controllers .
My USB thumb drive with kernel and ramdisk is on a hub and is the only device connected to the hub.
Any extra USB devices or Hubs in the keyboard on your machine ?

So i will get here the summary.

Amiga SSD is in SATA 0
Linux HDD is in SATA 1
On the Motherboard USB ist al Multi Card Reader with USB-Port.
The Linux HDD ist parted msdos with 3 Partitions
1. Fat32 900 MB for the kernels
2. EXT4 with Debian 8
3. SWAP

The DVD Rom is at the moment not connect.
In one PCI port is a 2 way SATA Controller with nothing connect

So i wrote that your Debian 8 installer with mate Desktop boot like a charm and i was able to install the Software completely.

by the way i tested also booting the kernel and ramdisk from the usb stick but the ubuntu mate ramdisk hangs at partet.

My Graphicscard is •RadeonHD R7 250 mit 1 GB DDR5
i boot with the kernel 4.11

i tested i have another problem
i did anything wrong no my X5000 boots automatically linux debian
and not Amiga OS 4.1 :) :o

How can i fix it ?

Creative Labs Soundblaster Live.

Cause under OS 4.1 i had issues with the first cmi soundcard.

Can you try to boot with the kernel linked below please .
is a 4.12-rc7 kernel and I have removed the gameport support .
It could be some trial and error to eliminate the problems .
We need to have you booting with one of my kernels to eliminate any difference in kernel configuration as a problem.
Or we could go the lazy way and use the Ubuntu-Mate .img that we first used for the installation.
Would have to upload it again and it would take some time unless dropbox has it in deleted files.
Also what model PCI SATA card do you have ?

So one good message and one bad....

First good message Kernel boots till installer...

But partman hangs by scanning harddisks:
